Quartus problem

Has anyone faced a problem wherein different compilations of the same
source in Quartus 2.2 have behaved differently on the board (when .pof
is loaded onto the FPGA on the board and tested)?

What do you mean by different compilations of the same source?

I had a load which was working fine. I made a few signal probe
settings in the same project and gave a compile again. This time the
load failed to perform. Timing analysis results looked fine.
